I uploaded some pictures. I was able to crop and do some adjusting. Then I tried to order a 3x3. It's not asking me to choose the area that will be included in the 3x3. Does that make sense? How will I know what 3x3 section they choose to print?

This is a tip I got from someone. If you upload a photo and its sized for 4x6 and you want 3x3 or any other odd square size they will print funky or the order will fault. I did this once. I uploaded my regular photos and asked for 3x4 with white borders. I got a 3x4 print with white on each side and my 4x6 smooshed in the middle. I was thinking I'd get a 3x4 with a thin white border on all sides.

I was advised to resize or crop photos to the size I wanted before uploading to avoid this. So now I resize and crop to 3x4 before uploading. I get perfect prints each time.

Yep, definitely pre-crop before using Persnickety. I did this and was incredibly please with my order for 4x4, 3x3 and do on.
